I received a ticket at my own fault while travelling on the S-Train. Ive made several attempts to write, and phone DSB in order to possibly get an extension or make a payment plan, but it is surprisingly difficult to get a straight answer from them.

I'm thinking of not paying the fine at all. However I am currently registered with a CPR. Would not paying the fine at all effect my chances of potentially coming back to the country? And also, would that be something that would come up in the system again if i tried to re-apply for another visa in Denmark in a couple years time?

As far as I have been told by people who work for the police, they do not keep information on people who do not pay public transportation fines. But if DSB has a file on you, they may forward it to the borger service, immigration, etc. - I do not know if they do, but they are being more aggressive about getting payments. Suggest you stop by the DSB counter at the main station in Copenhagen and speak with them directly. There is also information on the back of your ticket/fine that tells you who to call or contact. Sorry can not give a definitive answer.

The worse that can happen is that you will have to pay the fine plus late fees - late fees can be more than the original fine. If you are planning on being gone for more than 3 years, it is very unlikely they will keep your fine information on file (according to friend who works for police and knows alot about DSB collections).

It's true that you don't need the passport to cross the borders but, you do need a passport to identify your self to a police officer if they ask you.
